The Akatsuki were the primary villains for most Naruto series. The organization was primarily made up of S-ranked rogue ninjas who could take on Kaz or Jinchuriki. Despite the fact that many members had their own agendas, the Akatsuki did almost everything right, and the ninja world was permanently changed because of their actions. That said, the Akatsuki still made some terrible decisions that ultimately hurt the organization.

Many of the Akatsuki's bad decisions were tactical errors that unnecessarily extended their planning deadlines. Some of the organization's worst decisions involved specific members. In one case, the Akatsuki could have avoided losing an important member in a pointless fight, while in the other case, they decided not to save the member even though they had the resources to do so.

Orochimaru was already part of Akatsuki when Itachi joined the organization. He had no interest in Akatsuki's final goal. Instead, he joined the group to use their resources and intel to further his research. Orochimaru was originally partnered with Sasori of the Red Sands, but was asked to temporarily team up with Itachi after his friend Juzo was killed. In reality, Orochimaru saw this as an opportunity to steal Itachi's body and Sharingan.

Both Itachi and Orochimaru were strong enough to become Hokage, but Itachi easily defeated him with a genjutsu, severing his left arm in the process. Orochimaru immediately separated from the Akatsuki, and Sasori vowed to kill him personally. For some reason, Nagato agreed to this. Akatsuki should have been able to hunt down Orochimaru with all his power. Orochimaru knew their plans, hiding places and abilities, making it dangerous to even leave him alive. There was no reason to leave it to Sasori, considering Zetsu and Obito could find him pretty quickly. They weren't actively capturing the tailed beasts yet, so finding and killing Orochimaru should be the organization's top priority.

The only reason Deidara agreed to join the Akatsuki was because Itachi defeated him embarrassingly. From that moment on, Deidara made it clear that he hated Itachi and the Uchiha clan's Sharingan, he literally created a jutsu to counteract the Sharingan's visual ability so he could kill Itachi in the future. When news broke that Sasuke had “killed” Orochimaru, Deidara decided to target Itachi's younger brother because Orochimaru had been his target.

Deidara was one of the strongest ninja in the Hidden Stone Village, but he was unable to kill Sasuke and died trying. The Akatsuki leadership never ordered Deidara to avoid Sasuke, which they must have originally hinted at during a meeting. The organization was in the final stages of its jinchuriki planning and could not afford to lose any more members as the simultaneous defeats of Kakuzu and Hidan had already written short. Ordering Deidara to stand down would have been the wisest tactical move as risking another member's life in a foolish retaliation at that stage made no sense.

After Konan's defeat and the deaths of Itachi and Nagato, Akastuki was reduced to only three members. Obito took control of the organization and worked with Sasuke and his group to increase the Akatsuki's numbers. Sasuke only agreed to join so he could use his power to destroy the Leaf Village. Sasuke was tasked with capturing Killer Bee and Eight-Tails, which ultimately ended in failure as Bee switched places with Tentel at the end of the battle.

Yes, Obito wanted to see how strong Sasuke's Mangekyo Sharingan was, but sending him after one of the most powerful jinchuriki, Killer Bee, was the wrong move. Sasuke had never fought a perfect jinchuriki, and he had never used his Mangekyo in battle before. The only reason he survived the encounter was because Karin and Jugo healed him. If Kisame and Obito had gone after Killer B instead, they would have caught him easily. Kisame could throw away B's chakra while Obito caught him with Kamui. Zetsu could find B if he searched the Land of Lightning and Obito could use his Sharingan to interrogate the cloud ninja to find B's location just like Sasuke did.

According to Nagato, Akatsuki's goal was to capture the tailed beasts and use them as weapons of mass destruction to bring lasting peace to the ninja world. They captured one tailed beast at a time because they didn't want to draw attention from the Five Great Ninja Villages. It was smart, but the villagers knew their intentions anyway. It was also claimed that the tailed beasts needed to be sealed once in a certain sequence within the Gedo statue. It was abolished during the Fourth Great Ninja War when Madara sealed them one after the other in quick succession.

As a devout follower of Jashin, Hidan only cared about spreading death and destruction, but he was one of the most effective members of the Akatsuki. The Akatsuki decided to save Naruto for last because the Nine-Tails had too much power to seal first. In theory, it made sense, but strategically, the Akatsuki should have captured Naruto shortly after the Chunin Exams.
